We use a Sony Fs7 to shoot. It records in .mxf but I can not import media it gives me an error message: Invalid file format. 

So I have to your the source browser to import which transcodes the clips... I have several clips offline that I need to batch-reimport but can not seem to do so because of the transcode. 

Can anyone help.

Yes, batch import is only for clips that have been imported, not transcoded/consolidated.

Assuming you still have your bins with the linked clips, re-transcode those clips, then take your offline clips and relink them to available media on the drive. That should work.
